One object on top of another

When I want to put one object like a tree on top of the other object like a ground, I can do it with eyes and put a little of tree inside the ground, also I can use snapping and align it exactly on the surface. As a result they both look like the same (the little part of the tree inside the ground doesn't make any visual changes). The question is which one of this methods is preferred? Do they even make any difference (like in animation or other things)?
